Colossus Main Stages

Puts the Path of the Colossus Stages (Reformed Alter, Treeborn Colony) in the main stages, because it's dumb that they aren't there. Also allows you to change the stage numbers of all the new stages in SOTS (except for helminth) to be any stage number you want.

This is basically a rebuild of the Stage Rearrange mod by I_Eye, but made to work properly for the new versions.
